In my experience, such bugs don't happen; players usually overlook something. Keys to the Kuuhenka shrines are awarded at levels 9-10 of the Moon Goddess Statue and at level 3 of the Nur Stone Circle. Perhaps you're confusing them with the hidden treasures of the Kuuhenka?
